Engineering at Ginkgo Bioworks
Our engineering team operates on two week sprints that begin with a planning meeting and end with a sprint review. During each sprint we work closely with our product team, users and other developers to implement features which go through a standard review process. Features are typically deployed as they are completed via CI/CT/CD pipelines and demoed to the software team and interested parties.
There is no set playbook for writing software for synthetic biology - we are writing it now.
Some of the challenges we encounter are writing software that is both simultaneously easy to use and well structured but flexible enough to accommodate multiple different workflows. We need the software to scale to handle increased volumes of data (many terabytes per day) and yet at the same time distill the information in usable chunks that scientists can understand.
We developed an application based on React/Apollo/GraphQL on the frontend and Python/Django on the backend that enables scientists to create complex DNA designs and order the DNA from either our internal Foundry or external vendors such as Twist.
We implemented a sequencing analysis pipeline using Airflow, AWS Batch and Python that processes thousands of samples per hour and provides detailed metrics on status and performance.
We implemented an API, frontend and backend infrastructure that enables users to roboticize their experiments and dramatically reduce the amount of required human intervention. This work involved a lot Python, Rails, GraphQL and React.
